In their last match, England reached the target of 101 runs by losing one wicket from 25 overs.
In a rain reduced match, Afghanistan earlier scored 111 runs for the loss of seven wickets in 36.2 overs.
England's Ian Bell remained unbeaten at 52.
England managed to finish at the fifth spot int he Pool A while New Zealand topped the group by winning all the six games including their last encounter against Bangladesh on Friday.
Apart from New Zealand, Bangladesh, Sri Lanka and Australia reached the quarter-finals of the tournament.
