Emma O'Keefe was found safe in North Battleford at around 6:45 am on Monday, police said. The girl has been taken for medical care.
The Amber Alert, which was issued by RCMP, has also been called off after getting trace of O'Keefe.
An Amber Alert, which was originated in the US in 1996, is known as a child abduction alert system.
O'Keefe was last seen wearing a navy-blue long-sleeve T-shirt, black jeans, pink shocks, diaper and no shoes.
Police said O'Keefe, who has epilepsy and autism, is non-verbal and unable to walk.
Police said they believe the car was stolen with the child inside.
